I've been looking at this as well, thanks for the tip about PayFlow.  ACH is still pretty rare because it carries substantial risk for the processor.  Authorize.net offers it as "eCheck" but it requires additional underwriting, and Stripe doesn't have any plans to do ACH.  I've heard that some large banks offer their own ACH solutions but haven't investigated it.

Payflow provides this as part of its api.  Probably other gateway
